Cobra Commander would have his revenge for his defeat in the Bat Cave battle. A few months after the event, Joker escaped from Arkham Asylum with the help of Zartan. Joker was instructed to assassinate Bruce Wayne. But Scarlett and Snake Eyes were able to prevent the assassination before Bruce Wayne could ever change into Batman.

Joker blames Cobra Commander for the mission's failure. On the way back to Arkham, Joker was able to escape again, on his own. Joker contacted Cobra. In an abandoned warehouse where Joker asked Cobra Commander to meet him, Cobra troops were bombarded with blasts. The entire place was rigged by the Joker. When the smoke cleared, they found a note left by the Joker which says, "This is how you kill people, amateurs. Hahahahah." No one can ever read the mind of a madman.
